So I finally got the first FEM to replace, but it looks like I cant find definitive instructions how to do it. I used the RESTORE function, but it doesnt seem to work.

For replacing FEM why you wan't to do restoring from unlock function.this thread has been discussed before anyway please note the steps
1.unlock fem on bench using anyone of the 3 methods
2.Read DME ISN and write to FEM
3.match VIN inside FEM
4.restore Vehicle Order from original FEM or manually
5.do codding for fem from indiv codding
*If mileage is more than car mileage needs to do mileage reset too.

I have the back-up and the secret file from the original FEM already, can I just use this files or i have to read the DME/DDE ISN no matter what?

use that secret file to extract DME/DDE ISN from original FEM
then just write it to replacement FEM (obviously you will need to unlock replacement FEM too)

Well, I was left with the impression that "changing" the FEM means to make a clone and re-use the original keys and stuff from the bad FEM.

in advanced update is will upgrade the ecu flash you need to use it when fem/bdc unlock gave you some error like ecu need to be updated for unlock.packages without indiv programming feature can do the update from advanced.
backup and restore is save data from eeprom of fem its necessary only if anything wrong happen while unlocking.
